After returning to his territory, Isaac stopped going to the Endless Sea to carry out missions for the Flesh Sect. For one, the sacrificial ritual he had performed last time caused far too much of a stir, and he needed to lay low for a while.
Although, thanks to the utterly repulsive nature of Mad Witches, the major powers primarily dealt with them through expulsion rather than extermination.
But Isaac didn't see this as a get-out-of-jail-free card. They chose not to kill, but that didn't mean they *couldn't*. If provoked, they would kill all the same. So, it was much safer to lay low for now.
On the other hand, he also wanted to clear his head. Although Isaac had long anticipated the plight of a Mad Witch, he had rarely interacted with outsiders, living in his own little bubble. As a result, his grasp of the actual situation wasn't as profound as he'd thought. Not everyone was as tolerant as those in his circle; discrimination was still quite severe.
